W3WP.exe high CPU usage after updating website files like DLLs

Hi

I have a IIs-enabled Windows server 2008 R2. I am using websitePanel to manage all websites running on my server. There are two main websites:www.site1.com and www.site2.com

Both of them implemented by ASP.NET 4, but site2 uses:

1-     three tier architecture and

2-     SEO friendly URLs.

THE PROBLEM:

After any update on site2 files for example updating the web.config or site2.dll, CPU usage of the w3wp.exe of the site2 goes up to 50% for 15-20 minutes while we have no access to the site2.com during that process. After 15-20 minutes CPU usage comes to normal and we can see thewww.site2.com is available. These problems also exist withwww.site2.com restart or recycle.

 

I wondered that why thewww.sit1.com has no problem with file update. If we update the sit1.dll everything will works fine immediately with no high CPU usage and no www.site1.com inaccessible for several minutes.

Is this problem because of three tier architecture of thewww.site2.com with multiple DLLs?

Is it because of SEO friendly URLs of thewww.site2.com and routing table?
